Abstract(in English) Molecular dynamics (MD) simulations are very important to study physical properties of atoms and molecules. However, a huge amount of processing time is required for the simulation. Although the hardware acceleration provides promising results, hardware design skills, huge design time and financial cost are required to implement an accelerator successfully. In this paper, we propose an FPGA accelerator entirely designed using OpenCL software. We achieved over 4.6 times of speed-up compared to CPU-based processing for the most time consuming non-bonded force calculation in the MD simulation.
