[Short Paper] 3D Brain Atlas Construction from Single Japanese Cadaver Brain

Abstract(in English) We have been constructing the 3D brain atlas from a single Japanese cadaver brain. In constructing the atlas, a 3D digitizer is used to generate the surface model of a cadaver brain (called ``reference model''). The cadaver brain is cut into blocks with 1[cm] thick, and each block is sliced into serial slices with 100[$mu$m] thick. The contours of the surface and internal structures of the brain in each slice are extracted manually. The block model is generated by collecting the contours. The 3D brain atlas is obtained by aligning and integrating all the blocks. Here, although the reference model has all the accurate convex shapes, its concave shapes have much noise. On the other hand, the block model has the reliable whole shapes because of the manual shape extraction. However, some parts of the block contain shape deformation caused by the cutting and slicing processes. Considering the characteristics of the two models, we propose a non-rigid registration for the reference and block models to fit the convex surfaces of the block model to those of the reference model while keeping the concave shapes of the block model. From our experiments, the proposed method achieves a reliable registration of the reference and block models.
